I haven't played Stardew Valley in ages but there are definitely references to the main character's sex. Normal families fuck to have babies and the woman (PC or npc) gets pregnant, homosexual couples adopt. Romance dialogues are different for male and female characters. If a male PC violates an old guy's grandson, he comments on it. One bachelorette has a jealous ex whose sex is the same as the PC's, who shows up and makes a scene. There MAY BE instances where the PC is addressed as mister/miss or lad/lass or something. There are many scenes where npcs interact and there actually MAY BE npcs having hidden conversations about the quality of Farmer Bob's turnips. There may be scenes in which npcs have open conversations about the quality of Farmer Bob's turnips ("And now, the finale of the Harvest Festival! Farmer Bob grew the biggest turnips this year, let's give him a round of applause!) "

Fair enough. I didn't know about some of those (different romance dialogues, for instance. I only play male characters when given the choice) and completely forgot about others (announcements). There's a new patch coming up, I might start a new game once my life calms down a bit.

To start, there are multiple sex determinations, and none of them includes 100% of the population. All biology tries to do with these definitions is to describe what is typical to the majority of the population, but there are always exceptions. When using the chromosomes definition, intersex people are excluded, as there are XX people who are born with male primary sex characteristics and XY people who are born with female primary sex characteristics, besides other genetic variants. Other sex determinants are the predominant sex hormones and reproductive system/gametes. These can also exclude cisgender people such as infertile people who don't produce gametes, and people with conditions that make their predominant sex hormones be the same of the opposite sex. Last but not least, it comes the sex organ, which is the primary characteristic observed at birth to determine a newborn's sex.

It's the genes within those chromosomes that determine either ovarian or testicular development. Infertile people still have a sex because A) their parents were fertile and B) they still underwent the appropriate developmental pathway. This doesn't erase their sex.
