It's definitely a good sign that the person saying it has never played P4. The entire point of Shadow Naoto was that Naoto felt like she was not taken seriously as a teenage girl, and so tried to pretend to be a boy prodigy. The conclusion of her shadow arc was coming to terms with her femininity and living as the young woman she is instead of the boy detective she pretended to be. Post-game stories solidify this point by having Naoto being much more openly feminine in her dress and behavior, and trying to turn a Mulan-style story into trans hooey is ridiculous.
