Uneven is a good way of putting it, and I very much suspect it's a case of different writers handling things in different ways. I don't think it helped that, since the idea of having a hub/central camp for dialogue to naturally occur, dialogue was written in a way where it could just sorta...randomly happen, whether it matches up with what you're doing or not. With a few exceptions, some of the NPCs had specific triggers based on hit points. But there's nothing like Mass Effect or Kotor, where you'd enter the ship after certain story beats and the NPCs would be chatting with themselves about whatever just happened. I think it leads to a lot of the companion/companion dialogue leaning more towards the "jokier" side of things. It's also why dialogue is (almost) always one on one.Some of the other conversations have a similar bent of her being cute and silly. But some others also don't, I kind of feel like the writing is a little uneven generally. Knowing how games like this are usually handled I'm guessing there were a couple of writers handling the dialogue and they had different interpretations of what the character bible said about her.
Even with set dialogue for non-party NPCs, the conversations don't really flow as well as they do by today's standards, with NPCs interjecting with a line here or there, but the other NPC either not responding or just brushing it aside to avoid creating additional branches. I'm guessing it was a technical limitation more than anything else, since I noticed some of the new characters from the remastered version get around some of these limitations just fine.
There's also the fact there's permadeath and the limited party size. A big thing hub areas like the Normandy or Ebon Hawk do is allow your companions to still exist even if you never use them in your party. Non-active party members in BG just stand around waiting to be recruited again. Or sometimes just become entirely unavailable for the rest of the game. It's actually one of the (presumably) unintentionally funny things about finally rescuing Imoen in BG2. If your party is full and you don't want to kick anyone out for her, you basically tell her "I know you just lost your soul and we found out we're siblings, but you'll be fine getting out of this prison on your own, right?" and then you don't get the chance to add her until the second to last chapter. Not that you're missing much, since she has so little dialogue to begin with, since her rescue was supposed to end in her going full avater of Bhaal without her soul and being a boss fight.
All that being said, I'll also stand up for the game and say that I think the majority of the writing is pretty good, and I do think the game still holds up well today, even if it really shows its age. And while you wouldn't think it from how little Lily actually talks about it, there's a lot to say about the game. It's almost like he uses mods to remove any sort of challenge so he can just focus on incest fanfic and doesn't actually care about the series at all beyond that
