Get a sexy and slutty super-villainess with a sad but empowering backstory and plenty of daddy issues that leads her to have a on again off again attraction to Batman. Infect her with mega-super-aids. Give it a few encounters between them (you'll probably have to break her out of Arkham a few times, but that seems pretty easy to to) and then wait. In a few years Batman retires and a few more years Bruce Wayne dies of a undisclosed illness he's been struggling with.

You have to break his plot armor first, otherwise he's just gonna come back, like the last 700 times.
Alternatively, you should probably just settle with killing a lesser Batman in some nobody universe. Those ones don't tend to have "I'M THE IMMORTAL GODDAMN BATMAN" level plot armor.
