It won't show you anything.
The exporter is just using a user token to send a request to get the data from the discord server(not unlike how you would by just browsing it), it will only export anything you could actually access so if a message was deleted it just wouldn't show you anything.

I don’t recall if it was brought up already, but the scuffed looking discord logs Destiny provided could have been rendered with https://github.com/slatinsky/DiscordChatExporter-frontend after the fact if he wanted to at least take a stab at fabricating something convincing looking.

DCE-frontend, when I tested, did not produce any of the artifacts (e.g. misaligned numbers in timestamp, "reverse italicized" text), and is actually supposed to look like proper Discord (look at Solo's screenshot from his exported logs and compare it to Destiny's exported logs):

I will note: Destiny in his initial declaration said he exported the logs into an HTML file. To use DCE-frontend, you need the data as JSON. So if he used DCE-frontend, it sounds like we're either another alteration away from the original archive (not that it really matters as he didn't properly preserve the evidence regardless), or he used logs from a different source file than his initial "preservation" measure.
