Most of those characters may have been "badass" but they were still very much female, Ripley in Aliens and Sarah Conner's characters revolved around motherhood, Xena, Buffy and Lara Croft were sexy, the first thing anyone noticed about Lara Croft was her large breasts, which breasts are one of the main targets for destruction from our culture by the third wave feminists.

And I'm sure that all have of those characters at least had character flaws and were not the perfect at everything Mary Sues like Rey in Star Wars.

The Mary Sue type characters were born out of fan fiction, ie it was a grassroots thing, it has now been subsumed by mainstream media of course, but it was a mutation that sprung up on it's own, every creative writing class for all of human history up until now would have told you that any good character, male or female, has flaws.

I could be wrong but I just don't believe the powers that be are that clever to be able to project that far into the future.

So how would you refute the argument that male badass characters like James Bond, Dirty Harry, Solomon Kane, Luke Skywalker, etc. are not Mary Sues/Gary Stus, by the same standards one would hold Rey or any other stronk wamyn protagonist to?

Because they have character flaws and character arcs.

James Bond is a womanising, alcoholic gambler who can easily be fooled by tits. In some incarnations, this is because he is stricken with grief after his wife was murdered. He needs to learn to not think with his dick and adapt to modern social norms.
Dirty Harry is the living embodiment of the ends justifying the means. He is a sadist and a loner, and he's only the good guy because he happens to be working for the law. He is often no better than the criminals he hunts. He needs to learn compassion and social skills.
Luke Skywalker when we meet him is a naive, petulant, cocky teenager when we first meet him. He has to come to terms with his dirty family secrets, then learn to control his anger, and it is only by learning self-discipline that he can overcome impossible odds. He must master his anger rather than give into it like his father did.

Rey is good at everything. She learns some family secrets, but they don't seem to bother her. She has no flaws, she learns nothing, and is exactly the same character at the end of her third film as she was at the beginning of the first.

Compare Rey to Sarah Connor, a proper stronk wamens protagonist (at least in the first 2 films). In Terminator 1, she starts as a terrified, weak waitress who has to learn to become a warrior to save herself, her unborn son, and the entire planet in the face of what looks like an unstoppable threat. In Terminator 2, she has to rediscover her humanity, as she has over-learned the lessons of the first film and become an angry, violent survivalist who is prepared to kill without hesitation. The irony is that she learns to be merciful and a parent again from the Terminator, someone who is not supposed to be either (The T-800 in Terminator 2 undergoes his own arc where he goes from a ruthless killing machine to a father figure and someone who can understand human emotion and mercy).

the two women were murdered and decapitated by attackers that swore allegiance to isis as they did it and recorded it. Nowhere on any description of this case does it mention rape, certainly not gang rape by 15 individuals and breasts being cut off. There were three culprits if I recall correctly. Pretty messed up details to make up.
